Mount the secondary storage on management server with steps as suggested by Paul and then follow steps @ http://cloudstack-installation.readthedocs.org/en/latest/management-server/_systemvm.html for seeding the template.
Script just needs the secondary path and it does not assume anything about the protocol used. Yes through CCP UI you have to add the secondary storage as SMB.
