You should be able to run ant in asjs/frameworks/as which will generate a new SWC in asjs/frameworks/libs.
Then shutdown FB and replace the SWC in the frameworks/libs of your overlaid SDK and restart FB. If you are doing development on the source in the SWC you can create a FB project for the FlexJSUI.swc and link that SWC into your app's project like normal SWC development. Just remember that, like all SWC development, some structural changes like changes to the manifests and css may not be picked up without restarting FB.
