We hope to fix that for keyboard configuration in 3.0, work is in progress.

To fix the menu problem I'm thinking about providing new menu entries in
updates in a way different than today. Merging is not impossible in
general, perhaps it can be done if only a few entries (but not complete
menu bars) must be merged. I don't promise anything, we will see if it
works.
