The "Do not show on first slide" checkbox makes no sense for "Apply",
much more no sense if you are on
the first slide

Yes. Currently the "Do not show on first slide" is only a user interface
feature that is not stored as a setting
in the document. It works so that if you press "Apply to All" and it is
checked than the current setting is applied
to all slide but not the first one. It is a convinience way to assign a
setting to all but the first slide.

You can search for two or three issues that have been already filed for
this confusion. If you have a better
idea how to implement this feature, I'm all for it.
