Use the hybrid PDF feature when exporting, that way you have no loss of information at all when you open the PDF using the PDF import extension. Better yet: use the original document and don't forget that PDF like PostScript ist conceptionally an output format, not a document format.

3D-charts produced by MS-exel do not have this problems, their charts are 3D but apparently without using Transparency. Can OO-3Dcharts been made without Transparency or better leaving the user to have the choise ?

No idea, I guess avoiding transparencies would be a feature request to the chart team. But if you want transparent objects, then you don't really want PDF/A.
