After much sleuthing, I finally figured out the problem ( with help from
http://forum.compiz-fusion.org/showthread.php?t=5898 ).

Bug: Using unix 'xmodmap' command any time before Compiz loads will destroy alt
key functionality.

My situation was that I was calling it from my .zshrc. I think this will also
happen if someone has a .Xmodmap file in their home directory which is
automatically called.

The quick and dirty workaround is to, under no circumstances, let your setup
call 'xmodmap' before Compiz.

Please help fix; this is a 2-year-old bug (just happened to report it 1 year
ago).
Status should probably be 'confirmed' given the large number (5+ Google hits)
I've found on this very bug. Thanks very much for your dedication to an amazing
piece of software.
