See https://issues.apache.org/jira/browse/LUCENE-2756 for an example test case (this sort of thing was reported by users several times)
in this example, the problem is how the queries are executed, the thing would rewrite against the individual subs, and then call Query.combine() to form a "super query", and then run this against all the subs. but if instead you just run the query against your subs (rewrite()ing etc locally), and you merge search results... then you shouldn't see these issues.
