gah! Figured it out.

The code before changes uses the configuration in cloud-scripts which does not 
define any file appenders so they're not created. 

Pointing the call from run_tool through a common file that _does_ define a file 
appender creates them in server/logs since it doesn't have any other 
information to work with.

I think the cleanest thing is to provide a second log4j2 config file in 
server/resources with a name like log4j2-console.xml. Seems to work anyway.
