As a slightly different perspective: Apache RAT has its own logging facade because it has to log depending on which UI is in play: Command line, Ant, or Maven.
Using java.util.logging or something equivalent, it can be done with one log handler for Ant, one log handler for command line, etc. So the same log record can be filtered and formatted differently depending on the target.
There are many reasons to develop a logging facade and, unless you just love writing logging facades, nobody does it for fun.
The reasons for log facades are partially historical, because other logging frameworks existed before java.util.logging. Another reason for many duplicated technologies is, sometime, because what the standard technology can do was not well understood. I'm not saying that it was the case here, but I have seen this scenario so often (not only in Java, but also with ISO standards I'm working daily with), we cannot assume that a technical choice was always made for good reasons. Again I'm not saying that it was the case for the RAT plugin, I'm just saying that questioning a choice can sometime be valuable.
