As you can tell :) this is something that is quite contentious. GNOME finally managed to settle on this: http://library.gnome.org/devel/hig-book/stable/desktop-notification-area.html.en Which is basically saying "use the notification area for notifications only". Interestingly Pidgin/Empathy/Gossip according to these rules should be an applet because their icon isn't transient (an argument I agree with personally). I don't think you'll be able to get much traction on fd.o because fd.o generally avoids dealing with the actual user experience, and GNOME/KDE have fairly different approaches to UI design.
