I have some acquaintance with ROOT, though it has been a long time. It is aimed largely at particle physicists, though it does have many features of general use. Not sure if it has developed GIS capabilities, though I really doubt that they would have changed their focus that much. ROOT's TGeoManager class handles its internal 3D geometry, and has nothing to do with GIS.
