It's tricky for these ones in taverna-language as they are APIs and so it is also good for the documentation to be quite close to the code - so keeping links into browsing the GitHub rendtion of a class for instance, is also an implicit invitation for "Go here to fix something". In many cases I would prefer those kind of links over links to the javadoc. Obviously any shortened READMEs (to avoid duplication) should link to the new pages.
