How did you make to merge two application into one ?

solution
I just have to merge two separate application into one. The two
customer are put in two different companies.Security key may be a good
solution.A question confused me: If customer A has changed method logic
on a table, e.g inventtable, what should customer B do? Make a table
copy? Or just use the modified table? Can security key or configuration
key takes effect? As I know,security key doesn't take effect on filed
or method level. Your advice is appreciated.
