I was have the same problem and the resolution was put the condition on every method modified.
If (CompanyInfo::Find().Name == 'First Company')
{
// code
}
This only can work for methods.

Hello,
Configuration Key won't work, 'cause they are the same for the two companies. So you might work with Security Keys and do somethink like
hasSecuritykeyAccess(securityKeyNum(EPConsultant),accessType::View))

I just have to merge two separate application into one. The two
customer are put in two different companies.Security key may be a good
solution.A question confused me: If customer A has changed method logic
on a table, e.g inventtable, what should customer B do? Make a table
copy? Or just use the modified table? Can security key or configuration
key takes effect? As I know,security key doesn't take effect on filed
or method level. Your advice is appreciated.
