Thanks for the report, this is a known bug. IIRC it only seems to occur on windows and it has never really been established what causes it, except perhaps in the case that you have run out of disk space. Development is currently focused on the redesigned 0.7 branch, which will handle the datastore differently amongst numerous other big changes, so hopefully that will fix this.
