That's clear, and that's the reason why I said it could be useful to have a switch there allowing/disallowing to search all wikis. Something similar to the switch available in the Add user to group option when editing groups in a subwiki allowing to look for Local or Global users. In the case of user management, I think it is logic that when at controller level you can only see users defined at that level, but when you are in a subwiki, you can add global users to local groups. But when dealing with documents, I think it would be useful to list available documents in each/some subwikis to establish links in documents created in the controlled. Even thinking about users, it would be nice that an user defined in a subwiki would be able to access some controller's contents, but I have no idea about the possibility of implementation of this feature considering the current architecture. I see this like a huge mess! Coming back to your statement: "the WYSIWYG editor searches only in the current wiki". In our current farm running XE/XEM 2.4.1, the WYSIWYG editor search doesn't show all current wiki pages. Raluca and Thibaut are working there. You could even check on your own that behaviour.
