One way to simplify datamart exports is to save them, so that you do not have to make all the data selections again and again. I am sure you have also noticed that in the datamart you can query for aggregated data on orgunits (up the hierarchy) or periods. If you are an admin user you can go to Maintenance->Data Administration->Maintenance and use "clear aggregated data values" and "clear aggregated indicator values" to empty the datamart if needed.
