There are facultative anaerobes. So they may or may not use O2.
In contrast the methanogens are obligate anaerobes.

The microorganisms use a portion of the substrate for themselves (growth
and maintenance). This may be 4-10% of the degradable substrate-COD.
In continuous or semi-continuous systems a portion of the substrate may
be washed out before being degraded.
If you test more complex substrates portions of the substrate may be not
be fully degradable.
And of course there will be always an uncertainty of measurement.
