Chris, I confirm from personal experience that jQuery 1.0 and Thickbox 2.0 work fine together.
If there are issues with it, then you may be overwriting jQuery with something else. I've seen it happen before, and fun and chaos can ensue. Check if there are any potential conflicts with other JS files (prototype, Scriptalicious, etc) first.
