Hi Meikel,

I work with a master Illustrator file that contains all my layers;
selectively turning them on/off in order to export different layer
combinations as separate, flattened files. This way I end up with a
layered master file that I can work in and several flattened files of
final artwork which can be imported into the layout and updated (by
re-exporting) as the master file changes. 

If your workflow includes PDFs, then it's been my experience that a
layered Illustrator PDF will display slighly differently than a
flattened PDF in some instances. Because of this, I always discard
hidden layers by flattening the file when I export a particular
version.
