The plone code (plumi products) is looking for a html file , next to the
uploaded video on the filesystem, inside the plone instance layout.
eg a video file is somewhere
like /plumiinstance/var/files/Members/<username>/videos/example.mov

So no you dont need to activate it explicitly - it sounds like
indytube.conf isnt setup correctly for your plone instance install. 
Can you check it?

Also , have you setup the URL correctly for serving your flowplayer SWF?

If you leave it running in the background, its checking in a loop every
minute by default.
restart transcoding link isnt about restarting indytube, its about
deleting the html fragment, produced by indytube, ie html for combining
the flowplayer SWF with the newly produced FLV file.

Yes, something is misconfigured if thats really the case.

Looks like output from MEncoder, so its important in the sense of an
individual transcode of a video. It could help if you dont like the
quality/results of the transcoding. Its not going to stop indytube
itself running though.

These lock files sometimes get left around. You can safely delete them
then restart indytube.
