It works that way because the Transported just believes it is a standard 2-channel FLAC which it is decoding to PCM and sending to the digital outputs, whatever is connected to those outputs is handling the 5.1.
If the file is *actually* a 5.1 FLAC then yes there is going to be problems. It's something that should probably be handled more gracefully, but not something that can be completely fixed as surround isn't supported.
