I would regularly come upon that message with squeezecommander. When I first started using orangesqueeze, I found myself exiting it a lot by accident. I must have gotten used to it now because I don't exit out accidentally any more. It did take me quite a while to get used to it though. Part of the problem, as Pippin points out, is the inconsistent behavior among apps. This seems to be changing though, at least with the set of apps I regularly use.
