That is weird. It is pretty much the same as running a non-fullscreen skin and going fullscreen.
What resolution are you running at? Have you tried to minimize/re-maximize just to see? Perhaps changing to the new skin, closing the app, re-launching it (non-maximized) and only then going maximized...?
