I don't know if it will help but try these two things. First of all, you should have at least 10% free space on any hard drive, optimally 15 - 20%. After freeing up some space I'd try defragmenting the drive. When a volume get's really full like that things can get pretty messy. But be sure you create adequate free space first - a drive will not defrag effectively with only 2-3% free space as you have.
