The noise from the knob is the unit degaussing. I believe that in later releases of the software, the noise has been lessened. If it's still annoying, avoid using the knob.
Some of the other issues may be addressed with later software. Upgrade to at least the latest available download of SlimServer, which I believe is 6.5.4. Even in the latest 7.0 betas the Transporter still has some glitches, but it's better.
