The only thing I can think of is that the configuration of file formats is wrong (and as an effect FLAC is converted to MP3)
To check this, in SqueezeCenter, go to Settings > Advanced > File Types. Make sure that at the FLAC entry MP3 is disabled (I also disabled WAV, because I want my Transporter to decode the flac).
