A song or playlist will be moved to the zapped playlist when you press the ADD button during Now Playing. How are you queuing and setting the playlists up to play? They shouldn't move to "zapped" for any other reason AFAIK.
The other thing which might make a playlist "disappear" is if Squeezecenter tries to play the files and they aren't available to be played (because the file paths don't match or because Squeezecenter doesn't have read rights). When you rescan the playlists, will they play ok - or do they disappear again?
