In my experience, even if you had to enter a password for the application, you'll just be asked for it again. So even if you lose the kernel extension, you should still be able to use the application. and if you are doing "archive and install" any preference files and/or plist files in your home Library directory should be saved. I've reinstalled a few times and haven't had any problems except that I had to re-enter my password for realplayer and skype, but not knowing what apps you have on your computer I'm not trying to say for sure you won't have any trouble.

I also keep my disk images for applications so that if I have to reinstall for some reason and some disaster befalls the application, I don't have to go download all over again. I also keep a list of my third party apps so I can make sure everything is really there after a reinstall.
