Hello James: As a suggestion, while you are in the messages table, VO-right until you hear new mailbox. Not sure but it sounds you created a smart mailbox.
Make sure when you create new mailbox by defualt it should be on my Mac. Then you should see the mailbox in the list. Hope this works for you. I am wanting to set up mail rules so that all my messages go into different folders. I went into the mailboxes menu, created the folder I wanted and attempted to crate the rule to move the messages.
