After the problem with some of the settings not being kept, I decided
to restore the system from scratch. I did this on Thursday. I also set
up Time Machine at that point. Then I made all my settings for
Security, File Vault and other things.
Today, I decided to do the restore. From the Install DVD, the
interface was really easy to use and it was easy to pick my backup
time. Of course I used the most recent one.
As to why this time the settings were kept, I don't know. But most
likely, it had to do with starting Time Machine as soon as the
reinstall and updates were completed, before I changed my new settings.

I think I may still prefer using terminal for individual files but
that's just a matter of personal preference.
