After some time of playing with an alternative spaces application "take control of your desktops" or something like that, I stumbled upon what I suspect may be a momentary solution for the time being for our spaces woes. Assuming there is anyone here who is interested.

When you set spaces up, you may designate where apps go. Anyway, when you are in a space, instead of using cmd tab, use ctrl f4 to move around. That just moves you through the presently opened windows in the desktop. The command does not distinguish between apps and windows like cmd tab and cmd ` do.
