You might want to look into "ducking" which is something many compressors can do. It will lower the volume of one instrument while the other is played, so for example, your kick drum can "duck" everytime it is played simultaneously with your bass line. This should help out your new clipping problem and problem help take a little mud out of the mix. (I've only owned a compressor for about a week though, so I'm no expert.)
