I noticed similar problems. I still have a machine running Jessie and Atril fails, not to display, but to print parts of some files, eg flash-code of train tickets, which is embarassing. Evince does it properly.
On ASCII it's the opposite, Atril seems to always display and print everything while Evince sometimes misses some parts, I couldn't remember exactly what the failures are since I'm happy with Atril which isn't Gnome.
