There may be an issue because the Live system is automatically searching for its Live filesystem on every storage device. In the future we'll have an installer that uses remastersys and it'll be able to perform a clean install and update. In the meanwhile you can use a radical method: start the HD system then wipe out the HD partition table with fdisk! You can then reboot on the USB key without any difficulty.
