You say that like you think we should all know about it, but this is the first I've heard about it, and I'd maintained the Cygwin doxygen package for years before handing it off to David a few months ago. Not that I was an especially diligent maintainer, but I'd think it would have appeared on my radar at least once during all that time. Which version of Graphviz do you have installed? I refer not to just the version *number*, but also to whether you built it yourself from source, installed Yaakov Selkowitz' unofficial package, or installed the native Windows version from the Graphviz site. If you're using the native Windows version: a) Is it in your PATH? That is, if you type "dot" at the Cygwin command line, does it run? b) What happens if you put its explicit path in for DOT_PATH in your Doxyfile? c) Does the symptom change if you install Yaakov's package? (...and change DOT_PATH, to make sure it runs instead, of course.) P.S., Since the problem appears to be specific to the Cygwin doxygen package, it would have been better if you had posted this to the Cygwin-Apps mailing list instead. David is supposed to be reading this list, but he might miss this message since the subject line doesn't give him a reason to read it. If you'd posted something with "doxygen" in the subject line to Cygwin-Apps-L, though, you'd have a much better chance of getting his attention.
