Well, I've just installed the latest doxygen, and the latest Graphviz and have run doxygen again for my project which - as I have mentioned - was working fine through the last part of 2012. I'm not 100% sure when it stopped working. In any case, I am still getting the same problem that I reported before, where doxygen runs fine and produces the expected html files, dot is found and produces the expected dot files, BUT, I get this error many times:

Running dot for graph 2224/2259 Running dot for graph 2225/2259 Error: dot: can't open /home/jon/JSBSimCVSGit/JSBSim/documentation/html/inherit_graph_9.dot Error: dot: can't open /home/jon/JSBSimCVSGit/JSBSim/documentation/html/inherit_graph_10.dot ... ... If I copy and paste the filenames above that "cannot be opened", and try to list them, they are definitely there. It's just that no .png files are produced corresponding to these files. I'm using Cygwin under Windows Vista - as I have been for years - and have had no problems generating the documentation before late last year. I really need to upload the latest documentation for an open source project, but can't get doxygen and dot to play together nicely any more. Is it possible for me to manually run dot on the .dot files and get the correct files output? Any suggestions on debugging this issue? Is there a way to get more descriptive error messages out? Is this likely purely a dot problem, and maybe I should be looking to that group for support? Thanks much!
