It's using logkit, and the paths are set in xmlui/WEB-INF/logkit.xconf if you want to move them. I just ran into a similar problem. I've been meaning for some time to change those paths, creating a [DSpace]/logs/cocoon into which Cocoon can scribble its logs, which would at least make them easier to find. (Especially since they can't be written in their current placement if the WAR isn't unpacked!)
