Thank you so much Tim. You are always so helpful. Since I sent the question, I did not stop and restart the indexer, I just redeployed the webapp and that seems to be working fine. The indexer just kept going. The deployment of the webapp does not seem to affect the indexer.
I removed this file: solr/search/conf/reindex.flag so I'm running this from a cronjob: ./dspace index-discovery -b -s I think the -s flag makes it run a long time. One more question: Do you think it's safe to clear the cache from the Java Control panel while the indexing is going on. Since I'm in production, I just want to be sure.
