Technically you can put you're theme anywhere you want so long as the tomcat process has read access to the location and you adjust the xmlui.xconf appropriately. Most people just place their themes inside the source tree under the themes/ directory while developing it. Once you're ready to put it into production you can determine how you want to maintain local revision control either by creating a local maven project or some other means.
