I suppose you could leave the radio unplugged while you work on the file.

Save the file before plugging in the radio.

When you plug the radio in, it will try to load into the running software. 
You can interrupt that and send your stored file to the radio. The software 
will complain that it wasn't finished, but will give you the option to say 
you don't care.
