Have you tried any software solutions? There is a keyboard control panel
that may be the problem. To be honest I'm not sure what it does but there
has to be something in the system that tell the Duo what the difference is
between the onboard keyboard and a standard Mac external keyboard.

Have you tried a clean install or just booting from a Disk Tools floppy and
testing the keyboard? If you've replaced the motherboard and keyboard it
seem the only option is a software solution to me.
