I use Eudora 4.3.3 in paid mode (which is a free upgrade from 4.0), 
in case this is somewhat different in 4.0. Just go to settings, click 
on checking mail, check the "use background threading" option, click 
on getting attention, and check the "show task progress during 
background activity" option. This way the check mail dialog is no 
longer modal and although there's no way out of the 45 seconds 
warning as far as I know, it doesn't interrupt anything you are doing 
and I find it far less annoying.

Alternatively you may care to shout at your mail server manager. Over 
here we used to have our own mail server at every faculty but the big 
shots insisted on centralising everything in an underpowered server, 
which was a complete mess. We told them we were keeping our server 
and passing out on theirs until this problem got solved. As soon as 
they had a few complaints they took the adequate measures and the 
whole switch was painless. You may find it adequate to do something 
similar: your mail server can't really be that bad if it is set up 
properly and has enough power and standard bandwith.
