I get this too, very often.  Also with mp2-audio.
I patched my dvdauthor so it will print one additional digit
after the comma and even then the numbers coincide.
So I guess it is a timestamp discrepancy in the least significant
bit or so -- definitely less than 50 nanoseconds!

IMHO: nothing to worry about.

Oh, interesting.  I am one of the few on this list who like the
libavformat muxer and might take a look to fix this.  Does it happen
with _any_ ac3 stream?

Yes, but how does mplex sync properly then?
IMHO, it is better to keep a single, synchronized file at all times.
