Although I am a Windows-only user (stop that hissing out there ;^) ) and most default windows setups don't feel the same pain as *nix does (because /bin/etc is read-only for non-admins where windows patterns usually have you install to a non-protected area), this is a Windows issue as well. User-specific data should be in user's home dir on Windows too. For single-user it is better organized; for multi-user machine it becomes a necessity.
