I too have experienced this bug.  I think it occurs when a path uses a
"file:" URL and the Windows project drive is "E:".  I don't see the problem
if I move a project to drive "D:".  By the way, are "jar" URL's allowed to
be relative?  They don't appear to change to a relative path in the project
file.
