Yes, please don't automatically remove bookmarks for 
whatever reason without warning the user. In addition
to what you describe below, you could somehow mark the
affected bookmarks (using color for example) so signify
that the timestamp of the file has changed externally
to IDEA and the bookmarks might not be exactly where they
were first set.
