I went through the same thing also. IDEA does exhibit the 1x1 problem
when using the Sun JDK, but not IBM's. That is separate from the popup
problem, though.

The popups are appearing as the correct size and in the correct
location, but they just dissapear immediately, as you
noticed. WindowMaker is the only window manager that I could find to
exhibit this behavior, and thus I feel it is a WindowMaker bug. I
tried to report it as a bug to the wmaker developers, but I didn't do
a good enough job and thus was ignored. 

Feel free to report this as a wmaker bug. Just give *exact*
duplication instructions, step by step from downloading IDEA to
reproducing the error. I believe fixing one popup will fix them
all. The alternative would be to get a small testcase program from the
IntelliJ crew that just reproduces the popup error in wmaker. The
primary wmaker developer is on a modem line thus a smaller testcase to
download would be ideal.

In the meantime, it drove me batty enough to switch to KDE. I found a
nice program called kappdock that lets me use my dockapps and I'm good
to go :)
