I haven't had a problem with gnome or kde but on enlightenment the alt-enter to auto import classes is mapped to change the video mode.  I never figured out how to change that in enlightenment.  If I could I would start using enlightenment again.

Other window managers might have some similar mappings.

one possibility is that they are mapped at the window manager (kde/gnome) level to something, and so IDEA never receives the event.
another might be that the meta key mappings are off (sometimes the case for alt).
