Hell hanz,
  the restore process uses internally a slapadd command so that should
not make any difference.
For strangle problems like this we have a script (available  in the
version 0.11.101) which parses a ldif file and tries to recreate the
configuration. The script is found
at /usr/share/ebox-usersandgroups/import-from-ldif .
Maybe you should give it a try but take in account that it wipes all the
ldap-related configuration.
